Geomagic alignment problem

hello guys and congratulations to all for the forum.
I have seen that there is everything, even though I initially sought, I did not find an answer to my question.

I basically have this problem.
I work with some software x that when charging two of my stl called to and b, it realizes (and I realize visually) that are not aligned.
I'm doing this now. I load a and b in geomagic studio 2014 and align for example the b file on the file to thanks to the "point alignment" and I get visually a very good result.
at this point if I export the b file that I "translate/ruotate/transformed" aligning it up to and then the remount in the x software, I still see it disallined or I see it as it was initially.
It is as if the transformation was not saved in the file and in practice except simply the b file as it was originally.

How do I solve this? is it a global reference system coordinate problem of the two different software? ?
 
or simply wrong to save in the sense that I do not keep the transformation on the file!
