How do you know that in .3ds models there are applied materials?
 
I decide when the "multiple material objects" window appears, you can choose one of these options: always warns,separa for material,assign first material,not assign material. I let the first appear and, once the object is inserted in the scene to be rendered, new materials assigned to the object appear in the material window.
