I also work, always or almost, on customer step files, on standard assembling I draw the positions of accessories or assemblies directly with a cut this to allow to have the correct position once created the development. the only adjustment is not to create cuts that intersect with the external profile, and for this reason I always leave 2/3 mm respect the cutting edge.
Obviously then you have to provide a cutting board for the cutter where you indicate what you want cut and/or silkscreened. for numberings or codes to screen usually I do it on development.
