hi; managing a stl file is not exactly easy; I use solidwork and only in the last release or maybe the last one have inserted the possibility to edit a stl file; I don't know about rhino....
I know however that mesh mixer of the autodesk does it....

for what's worth.
Imported and solidified stl files in creo (2) could be drilled (cutting extrusion) without problems.
but only if solidification went well.
otherwise you could only add (protrusions)
