key insertion problem in the tree

in the design - key, you can create "entirely" the key connection, so if you already have a fixed shaft+shaft (with the same diameter between them or the shaft with a correct diameter and the hub with a + small hole in the final diameter) you can generate the processing on both elements and the positioning of the key itself.
if you do the processing on the tree with an extrusion, then do the process that you describe inventor does not recognize the processing and then place the wrench because it is not generated by the environment "generator connection key".
