Sorry I'm late, but I missed your post.

first explain to me how you claimed to run the plans as pins and groove/guide have no correspondence.
then if you want the parts not to interfere with some geometric/dimensional changes you are obliged to do it; or you turn off the boards one by the other (maybe even doing the higher sides) or however pins and guide you have to resize them/change them.
I tried a possible solution (can be different, see what you need) changing something, see if it can suit you as a basis on which to work:View attachment TAVOLO.zipView attachment MOVIE.zipanimation is not the maximum (it is not my strong) but should make the idea.

I left the guides "free". if you need the "dents" of arrest in that area you will have to make them wider, because in the files that you placed the pins had no chance to pass (other than the impossibility of realization).
