structure with beams and pillars

I am adding to the project the structural part.
before I had designed only walls and floors, now I am adding the pillars and beams.

I had a problem though: First of all, sometimes the pillars, although structural, are incorporated into the wall and assume the same sampling, while others remain divided (as should be).
then going to draw a beam, I posiziono on the interested plane but I can't take the center of the pillar, I don't get any known point.

How come? Yet starting from a blank file these problems do not arise, but I did nothing different or much more complicated. .

but I do merge geometry, sometimes it combines it correctly (cutting the wall) and other times it is sampled as the wall itself. .
